Probably because Kaiba acknowledges that Joey is only a competent duelist out of sheer dumb luck and having boss monsters from his Battle City wins that don't synergize well with his warriors and red eyes black dragon. However he did eventually trim his deck of boss monsters, keeping Jinzo, Gilfred the Lightning, Flame Swordsman, and Red Eyes Black Dragon as his mains. So, at the very least Kaiba does see Joey as competent, but still lacking in skills, only winning through luck and circumstances.

To be fair on that one, Negate Attack might as well be put on Hero Shield. It's somewhat inaccurate. It doesn't just negate an attack, it ends the battle phase.

Yusei isn't that skilled, without his synchros, he is powerless, Jaden on the contrary has a ton of strategies and means with every card of his own.

Yako Tenma also beat Kaiba despite this one not supposely being as good as his twin brother Gekko at this point, so you see that Kaiba is far to be the secondth best duelist, especially when remembering he almost lost to Zorc (you make me laugh by still calling him Yami Bakura after all these years) and if you saw all Jaden's duels prior to the final one, you'll see other duelists that he could never have defeated like Sartorius and Nightshroud (not Atticus) also, Yami Marik would have easily defeated him, knowing the dumb playing of Kaiba, attacking recklessly and without paying attention to his opponent's set cards, it would have been a close one. Jaden is the secondth best duelist in the world, that you like it or not, he can performs things than Kaiba never could like taking advantage of a bad hand for example. Atem is the number one, despite his lost against Yugi cuz the writters made him volontary do a noobish mistake so that he loses with the 3 egyptian gods, wich in the anime was impossible. Are you serious about your point about Kaibaman furthermore ? Kid, this duel took place in the beginning of GX, when Jaden didn't even reach half of his latter potential, also, note than the real Kaiba doesn't have De-Fusion in his deck.

That's what's exciting about the relationship Pegasus & Seto have. They're radical opposites in terms of personality and gaming ethos as well as distinctive strengths/weaknesses, but overall their general skill levels are fairly even. They know each other so well that they can practically predict the other's moves, but their rivalry/friendship keeps them locked in battle. Plus there's something archetypically appealing about a Genius Original Creator (Pegasus) battling a Perfect Technical Master (Seto). They clearly love playing off and against each other as both actors and characters, and that makes excellent storytelling. I will always prefer to watch Seto duel Pegasus over any of the other characters, even Atem/Yami.
