If you switch it back to OEM before taking it in to service, the dealership wouldn't know any tune has been done unless your bike stores that kind of info. That would be a question for the manufacturer.

Depends on the manufacturer. They will be able to see your ECU was flashed if you have trouble with the bike. All depends on what problem you have and whether the dealer/manufacturer believes the tune caused x issue. Seems like a lot of brands are pretty reasonable with tunes but do so at your own risk.
