I think you have plenty of clearance on the journal you tested, bear in mind that the crank is sitting on a film of assembly lube. The clearance is usually checked dry.

You should really have checked the thrust bearing clearance and when you put the rear cap on you should pry the crank forward and the cap backward to line up the thrust faces. The clearance required is different for automatic and manual transmissions.

I know what I forgot, you have to check oil clearance on all the main caps not just one, and always spin the crank after tightening one cap at a time.

And, how do you know it's a main cap and not a rod cap causing this problem?

Ok , I made it this far, definitely a few mistakes here with the crankshaft, since you have to pull the motor apart again, lets do it right. First, it looks to me the crank was dirty and oily so was the main caps and bolts, they have to be clean so does the oil holes in the crank, did you clean them out? What I normally do is buy a new crank kit that's a new crank and bearings your old crank could be bent, what you could do is take the block, crank and bearings to a machine shop, get it align bored, check the crank to make sure it's straight and check the bearings for clearance and have them tank the block. Leave all the freeze plugs out next time. There are some things you definitely need a machine shop for!
