When he started explaining how BnL has been trying to take over and brainwash people from the start, this stopped being about fake stuff. Even before he compared them to Disney 😂. If Syndrome works for BNL as the theorizer said in those theories, maybe he kidnapped Jack Jack to bring him to BNL. Maybe that's why he killed all the supers, so that no one will notice if a super baby disappears. Personally I believe that Jack Jack phased into that restaurant while Boo was there simply because of the location being a weak spot in dimensions or whatnot and Boo being a large source of power. I feel it could be possible that Jack Jacks accidental dimension hopping was drawn towards that because of those factors, instead of it happening on purpose.

I struggled with that part too. I can see Jack Jack just passing through during one of his interdimensional tantrums. The changeling part confuses me, except that Jack Jack does literally turn into a stone/Flame Golem/Monster thing when he's angry. A beady eyed slug is harder to hide.
