In real life Cihangir barely saw him He was 2 yrs old when Mustafa left for his sanjak and Mustafa wasn't allowed back in the palace also He wouldn't even grow up with his siblings due to the law and would only see them during family gatherings, Cihangir died of a heart attack not grief. But In the series their relationship was so cute it seems Mustafa was the only one who saw past his disability.

Mustafa rebellion as he was as a child carried on like that as he grew up. From the age of 12 he left Suleiman care and communications was lost until he had grown up. Ibrahim Pargali apparently educated him as he was growing up. Suleiman could have made an error releasing Mustafa from under his wing too early. Mustafa took steps on his own without permission which displeased Suleiman. Freedom of opinion and understanding with the knowledge that it is fiction to it is only a TV series for pure entertainment. Taking out what is great and discard what is not. Simple.

To answer your question, Mustapha was executed because he was a traitor and committed treason. He was warned several times but kept on disregarding his father. There was nothing in written history that indicated that Suleiman was afraid of him. He had no ability or finances to become a sultan. If he ascended the throne, contrary to Northern and Western European 450 years propagander, his reign would have been transactional. He even formed an alliance with the country that had his great great grandfather killed. After his death, Ottoman empire went on for another 400 years, longer than the whole time span of the British empire. So Mustapha's life or death has no impact whatsoever on the Ottoman empire.
