The thing we have that most others don't (to any meaningful extent) is the ability to think logically. It's slower, but allows us to solve problems that simple pattern recognition and muscle memory can't handle.

I think it more the Alien is put on their people mindset on a Human organisation. For example they used the term Caste which would imply that either your enlisted or your an Officer, Several countries have it that enlisted and NCOs can transfer to cadet training. So it wouldn't be a leap for them to believe that Rank is based on battle power or skill.

I wager it was a mistake on the alien rather than the writer. While you are right in that a commanding officer wouldn't (necessarily) be the most combat experienced. The one with the most medals (despite nearly certainly not wearing them in a combat situation) would be a veteran of quite a few conflicts. Even if they were still whatever the lowest rank long term serving troopers rank is.
