Well, there was that time during The Sound of Drums when she's about to call her family to warn them of The Master's machinations, Doctor says, "don't tell them anything," and she just shouts, "I'll do what I like!" I mean, during that whole sequence when she tries to rescue her family, she's basically rebelling against The Doctor. I can't remember if there are any other moments, but that one stood out to me.

The Doctor did actually use the Sonic to unscrew a screw once. That being said, it was called a "Sonic Lance" at the time.
