Also, that some people were able to find the island and bring back news of its location without any issue, and an adrift boat got back to shore with the still alive flower dude? This smells very much like a trap, and I think that this might be a Full Metal Alchemist situation, where the "elixir of life" is made through sacrificing people to harvest their life force. Think, about it, we've already seen people sprouting flowers, and we know that there are some people with superhuman abilities. What if the immortality fruit grows from the body of a transformed human with special powers, and there is somebody luring immortality questers with special abilities to the island to turn them into the mythical fruits. Basically, what if there is a person or cult that has managed to attain immortality by consuming others, and they periodically reveal their location to lure a new crop of humans, who show up looking for immortality, only to be turned into the immortality fruit. If so, it's possible that the head of the ninja clan was on such a prior expedition, but was able to escape after eating the fruit, thus his immortality. Alternately, he could be working with the mastermind[s] on the island. Sagiri appears unbelievably skilled, but only in situations where she doesn't have to hesitate about killing somebody. She snatched that sword WAY too easily, from somebody who is her senior and has over a foot of height on her. If she gets over her hesitation, she could become a real menace.
