That's how I see it. He needed to find out about that protein bar, and truly knowing that Michonne did take it gave relief from the smile he had once Rick told him. I always saw it as a playful interaction from a very tense time.

I don’t think it was about Morgan being mad that the protein bar was gone, it was him questioning his sanity for so long again hoping it wasn’t the first step to losing himself again. He wanted to know for closure, but I think he knew after he asked Michonne and Rick just confirmed for him.
