I don't know who gave you that information about the CAN interface, but you have (depending on car) CAN Low and CAN High, you just need to hookup one or both of them, and it should communicate with the standalone ecu (bcm might need programmed to enable device id), also you can just split the crank sensor cable to both ecus instead of running both sensors (see below what you need to watch out for), also you can try to split the original ecu into the standalone. There's also one thing more, just try to look for datasheet for both sensors (original and the one you have now in the car) to see differences, as it might need simple device that will fraction, multiply or change to different logic level the input signal (yes it might be operating at 3,3V 5V, 12V or 9V) so you can send the correct signal to the ecoboost ecu.

you should be able to use a tacho output from the holley to the crank trigger input on the ecu. the ecoboost ecu shouldnt care about not having a missing tooth to reference, it should only need a pulse for engine speed. the output will be square wave which will match the hall effect signal of the ecoboost. but pretty sure the ecoboost is hall effect and coyote/7.3 are all vr which is why you'd have issues sharinng the signal directly from the sensor.

Many years ago when i had a 4cyl in my e36 i wanted to run a m3 cluster, Dakota digital had a unit that can convert a 4cyl rpm signal to a 6cyl signal. They must have something similar that will emulate the rpm signal for the holley.

You can run the Godzilla with a coyote PCM. Check out my build on mustang6g (S197 Godzilla swap in member builds). I am running the Godzilla with a gen 3 coyote PCM in a S197 with S550 interior, wiring, control modules/electronics. A Gen 2 Coyote PCM would be much easier to make work with the Godzilla. You can't flash a eco boost PCM to be a coyote PCM but you can swap a coyote PCM in. The result would be a plug and play system with all vehicle functions working.

Ford has always had, "big Ford & small ford," driveshaft flanges forever. Small Ford was 1330 U joints in 04 and earlier, and 03/04 cobra had big Ford, which is 1350 U joints, same as like F series back then.

We have very similar CAN bus issues with the rotary swapped BRZ. Our Link ECU can talk to the CAN network too, but we didn't have all of the requirements to get full control back, so we are also getting a small CAN translator module to make life easier. Check out AGT Engineering and maybe reach out to them. While I don't know if they have a CAN bus module for the Mustang body control module specifically, they would definitely have all the can info. If you could basically feed the RPM signal to a CAN translator that will send the correct RPM CAN info to the Mustang then it would fix the problem. Ours will basically be doing the same thing, feeding the rotary RPM info to the CAN network to enable everything properly and also handing off the proper push to start commands. I'm still learning all the CAN bus stuff as well. Can be painful, even though it's simple in theory.

Oh and they do have a translator for the Barra. As long as that can talk to your BCM, you should be able to feed it your RPM signal from the Holley instead and make it work. Def worth chatting with them at least. I know they replied to my friend when he was looking for Barra swap info into a Toyota chassis.

Funny the BRZ has basically the same keyless entry and we didn't even know until like after we finished the swap and had it driving. I don't think the Holley has stock CAN output. If it did you could tap into the Mustang network and as long as you could find the configuration for sending the RPM info you could configure an output stream straight from the Holley and make everything happy. As is, you'll either have to do the sensor mod like you are planning, split the signal and translate it like you are planning, or get a CAN module and send the RPM signal to it from the Holley and let the CAN module send the correct CAN info.
