next time you install an NVME on that top slot, just use thermal paste man. not a lot. or use a thinner pad

The highest point of the pump on the AIO needs to be either level or lower than the inlet/outlet of the radiator. Currently, you have it on backward. You had it write the first time. (I suspect this may be the cause for the noise as well, but I'm not sure). To better understand the issue, look up 'AIO orientation Jayztwocents'

I dont know who told you to avoid water gurgling or whatever it was, but you ALWAYS put the tubes above the level of the pump. Turn that radiator over so the tubes are on top. The reason for this is air bubbles in the loop will get into the pump and can cause it to fail. You really gotta fix this.

counter sunk bolts will help with the bolts sticking out so much, it'll take a bit of work on the acrylic by using a counter sink drill bit and it would cloud the area around the bolt. if you use a clear acrylic glue it might help filing in the cloudiness of the counter sunk holes. just spread the glue on the clouded acrylic and have it dry [whether it is UV dry or not]

Tubes need to be above the pump. Watch the video Gamers Nexus did on AIO water cooling installation. They explain why.

Awesome project, I really enjoyed watching both videos! But there's one thing that I noticed - you left the clear PSU panel as a solid piece. Behind it, the hot air should actually exhaust out of the power supply... I'd highly suggest you to laser-cut a second piece with some ventilation holes/openings to make your power supply last a bit longer and increase safety. (sry if my English is a little bit weird to read, I'm from Germany ^^)
