The architect was maintaining the program, thus always giving the One the reboot option. The Analyst realized human suffering could be used to increase the power in the Matrix, as in life.

Machines are made by humans. Even the programing of the first "AI" in the matrix world was made by humans. Thus the Machines are also in error at all time, we only work errors out after trial and error. Just like the Machines keep making the Matrix and zion over and over to get it right. But if ONE major element of a theory is wrong, then all based from the original will be in error.

I thought this as well. There's no reason a human would have "powers" in reality, or the ability to "see" after going blind. I would have loved the series to have gone this way, Neo figuring out the control layers until finally brokering a peace with the machines based on mutual benefits.

Matrix 2 and 3 explored the potential that some programs were empathetic and even admired the humans. Seraph, Sati, Keymaker, Trainman, Merovingian, Persephone, architect were all worthwhile additions to the matrix Most people didn't understand there's more to it than agents trying to crush the resistance.

I think you're punishing the sequels for having to expand on such a deceptively dense story in The Matrix(1999).
